I have been trying just about everything in the last 3 days to get the auto-linking function working.

In the glossary section I have enabeled auto-linking, and I have also enabeled it in every definition, and it is still not working.

Any other suggestions to get this working??

Yes, I think know the problem.  I stumbled across the same issue.  shy

Please go to the Administration Configuration page.  Choose Filters from the list.  Then make sure that the auto-linking filters are on the "active" rather than "inactive" list.

Let us know if this doesn't work!

Have you tried activating the Glossary Auto-Linking filter? This can be found at http://yourmoodlesite/admin/filters.php.
