I know your post above is a year old, but can you post the answer to it (fckeditor hack for correctly passing moodle course ID to the fckfilemanager). You stated:
I got just yesterday ready a fully functional fckeditor integration package that stores files to correct place - course files. The only thing needed was to modify 4 files to keep variable $COURSE->id with links because FCKeditor is using connector a little different way than other editors. I will explain it next week when I get the whole package checked.
I have a working moodle/fckeditor install, but (as is mentioned in the above thread) all files/images uploaded through the FCKeditor connector are being placed in Moodle course ID=1.
