Not sure what you mean here. As far as I m aware when you delete an activity it should be removed from the gradebook as well.
The way I use the gradebook I turn the advanced features on and under the "Set categories" tab I add a new category (e.g. 'Homeworks'). I then put the activites I want into the homeworks category leaving any I am not interested in, in the Uncategorised section. Then on the "Set weights" tab I make the weight of the Uncategorised section 0 and tick the hidden section. I then set the weight of the homeworks to 100. Now only items in the homeworks section are used by the gradebook.
