I managed to fix the problem by backingup the course without course files, then restored the course - successfully!. I then copyied the course files manually using FTP from the original location to the new moodledata file location.
My course then worked perfectly, not really sure why it didn't work in the first place
.But hey maybe this solution will help other people with a similar problem.
