Is there an easy way to change the section titled courses to something like Department or School?
Its just that we would like to organise our courses that way and it seems better to title it as such. Alternative ideas welcome also.

The word "Course" has two rather distinct meanings: 1) A course of study towards a specific qualification, certificate or degree, and 2) a single subject such as those found in Moodle, with it's own main page and set of registered students.
"Course" is usually used in Moodle in the later sense, but I think you are thinking of sense #1. Without changing the nomenclature, you can easily organize your courses (subjects) by setting up categories for each major entity in your school and within them any sub-entities (or "courses" sense #1) as a lower level of category.
If you really, really do want to change the word course, you can copy the lang/en directory and make a new one called 'lang/en-weymouth' and then with it, edit the moodle.php file and change any of the references to 'course' to whatever you wish. Then all you need to do is to set 'en-weymouth' as the default 'language' and your words will appear instead of the original ones.

One small correction, languages are limited to 5 letter names. So en_wy for example.

The problem is that in a couple of boxes "courses" has been used with the first sense. For example look at the box on the left at the very nice site http://courses.aquinas.edu/

than "Courses". Then everyone can decide locally how to translate

Sorry to sound cranky today, but I find the usage of the word courses on the Aquinas home page perfectly consistent with the second meaning of "course" used elsewhere in Moodle. It just refers to the collection of all courses on the server. They just happen to be grouped in categories and are not immediately visible there.
Replacing "Courses" by "Course Categories" sounds fussy and pedantic to me. Moreover it introduces an unnecessary complication in the code. One has to check whether what is displayed on the main page are courses or categories of courses.

I agree in the general case (which is why it was like that! 
), however I know more than one site that replaces these terms with "Departments", "Faculties", "Support Areas" and who knows what else in different languages, so it's useful to have a distinction.
