Even if it is all at 3.5, how do you explain the differences in source (to the original).
Better start from the beginning:
- take a https://docs.moodle.org/35/en/Site_backup of your production site
- restore it https://docs.moodle.org/35/en/Site_restore in your Linux desktop (localhost)
once that is running smoothly
- https://docs.moodle.org/310/en/Upgrade
