During installation Moodle will create the tables in the Moodle database and add data into the tables. "Config table does not contain version, can not continue, sorry" means that this data is missing. Of course this shouldn't happen!

Try deleting the Moodle database (making a backup first is safest), then create the Moodle database again. When you go to the site in your browser the install should start again. Hopefully this time the install will succeed.

If the problem happens again, please tell us how you are creating the Moodle database, how you are creating the database user and how you are granting the user permissions to the database. Normally this is similar to:

CREATE DATABASE moodle DEFAULT CHARACTER SET utf8mb4 COLLATE utf8mb4_unicode_ci;
CREATE USER moodleuser@localhost IDENTIFIED BY 'yourpassword';
GRANT SELECT,INSERT,UPDATE,DELETE,CREATE,CREATE TEMPORARY TABLES,DROP,INDEX,ALTER ON moodle.* TO moodleuser@localhost;

"I stay like this after a while when updating step the following" – How long until you see 500 Internal Server Error? You may need to increase max_execution_time in php.ini then restart the service, for example Apache or PHP-FPM, to apply this increase.

If you're able to use the command line then using the admin/cli/install.php script may work better. If config.php is already present then delete and recreate the database again, then use admin/cli/install_database.php, for example:

# sudo -u www-data php -f admin/cli/install_database.php -- --adminpass=<PASSWORD> \
  --adminemail=<admin@example.com> --agree-license \
  --fullname=<My\ Moodle\ Site> --shortname=Home

Change values in <>.

Leon might be more on target, but to me, it appears that you need to install the php soap extension.
