Was there a plugin update between that snapshot and the then current with issues?
Also, did that snapshot include the cached directories in your moodledata?
A 'snapshot' to me is minimal ... just filedir. All the other directories will re-generate as moodle needs.
Check running of cron via command line to see if anything there.
