I solved my own problem:
We copied over the config and moodledata from our production site for testing - and when we did, I forgot to disable the external enrolment database. So the new server was trying to talk to an external database on an IP that it couldn't reach - and was timing out. Now that I've disabled the external enrolment DB, login times have dropped to 1-2 seconds.
