Hi Elliot,
You should only see the YouTube repository when you click the Atto button 'Insert or edit an audio/video file' then click 'Browse repositories'. It is not available when inserting an image or with Manage files.
Sorry I can't think of any reasons why it doesn't show up for you when you click 'Insert or edit an audio/video file'.
