Have you checked if the plugin for Auto-enrol can be reinstalled? Normally, if you reïnstall and reactivate the plugin, it'll display in all courses where it has been used. That would save you the trouble of manually adding it to all courses.
Otherwise, adding enrolment methods is still a manual job that has to be carried out per course. As settings and settings values differ from one method to another, it's virtually impossible to use an Upload Courses CSV file to add a method to (a selection of) courses.
