Setting up a development "clean" copy of an existing Moodle installation

Dear colleagues,

One of our clients have asked us to set up a development environment for their existing Moodle production site. What they actually want is to have a copy of their current site minus the course and user data. I.e., they want to keep their role definitions, course categories and other custom stuff.

I am trying to figure out what would be the best way to do this. Doing a full backup and then deleting what they don't want is a no go, since they have a huge number of courses and users. And I dare not apply their custom configurations in a clean install, since I am afraid of overlooking anything.

Do you have any suggestions? Have any of you done something similar in the past?
