I showed what I am doing up above. Although I am sure that I posted my notes somewhere, I will include them in this post. This code does allow topics to be collapsed, but it doesn't move blocks to the right as earlier versions of Moodle allowed. However, J, it may help solve your problem.
I find it not that difficult to make these changes without having made a new theme. I can see, however, that having a new theme might be the way to go, I just don't know how to do this (yet), so I just make these modifications whenever I am upgrading my production Moodle.
