We are moving Moodle and Mahara to new URL's and I am wondering what we should do about bookmarks, hard coded links, pdfs with urls in them ect

301 redirects maybe. its less of an SEO problem, more bookmarks, documents and hard coded links

thanks Howard but I dont mean that I mean the issues with legacy links, bookmarks, hardcoded links in documents, pdfs etc

I suppose I should look at this as more of an SEO issue, rather than a simple Moodle move

Can you set up a redirect on the old webserver for the old url to the new url?  That would probably be the only way you could address links in pdf's for example without updating the pdf's...
