Version 3.5 added an filter by tag function to the question bank. Is it possible that you added a tag to the filter that is not assigned to the questions? Current tags appear above the filter by tag input.
This could be the issue, Daniel. Can you explain me the best way to look for this?

There is a tag search box added at the top of the question bank in 3.5. Filtered tags should be visible there. Since this is a new feature there may be a bug associated with it (only matching tagged questions show). Tags are enabled of the site in Settings -> Advanced features. It may be worth a try to change that setting.
