Hi There, I have searched for this and cannot find any information. Does the Moodle Mobile App follow the same theme as the main site? Or would we need to set up a special theme for the mobile app?

From what I've gathered, the mobile app does not follow the theme installed on the Moodle site.
To do this, you will need to put CSS into the mobile section of the theme under Site Administration.
How you would do this, I do not know I'm afraid but I know it's possible
