I came across this issue on a client's LMS. Easiest way to get around this is to print the PDF using the foxit pdf plugin and it generates a PDF without the encoding (as it generates images within the PDF). That then displays correctly in the annotate pdf window in Moodle. 

Works great for us when students encode documents differently. Hope this helps you.
