I bet this issue is RARE! or first time!

I have 2 books created in one shell and the user can edit the chapters of one book and not the other. The user can see the 'Turn editing on' option under the course administration for one book but for another. Why is this? The user with the same permissions can edit all books in other shells. 

Just reinforcing that the user and permissions are same and verified. What could be the solution to this weird issue?

Permissions can be set at the site, category, course, resource level. If the difference is only among different books in the same course, check the permissions in each book for a given role (mods at the book level that is).
