I know there is a ton of cleaning up and organizing the code. It's a mess.

The links to the Front Page search box icons do not work. (All Courses, Calendar etc) - they give a 404, my site is going live next Tuesday any help with this, or a way to remove the icons etc, would be terrific!

If you have moodle installed in a sub-folder you need to put the subfolder in the link for the icons.
Example
/course/ might be the default if moodle is installed in the root.
/learning/course/ would work if Moodle was installed in a folder named learning.
Or, if you go to the theme admin page and remove the text for icon navigation page it will remove the icons.
Alternatively you can use the icons to link to anywhere. They are just links with rollover tooltips.
