Have tried all I know to disable the Message feature so students cannot send notes back and forth. Went to the plugins, went to Advanced features and took the check out of all boxes related to messages or blogs, but the feature is still there.

You can do that through Site administration-> Plugins / ->Message outputs-> Default message outputs.
