As of Moodle 2.9 Moodle will switch to using both jQuery and Javascript Modules.
This means that the way jQuery is added to your theme in Moodle2.9 will be changed.

Thanks for highlighting this Mary, I would probably not have checked anything about 2.9 and themes until it was released.

Yes, I agree Mari Cruz, I think it will pave the way for a better class of themes now, with less conflict. Bootstrap themes will certainly perform better.
