I too have this problem.
Applet tags are enabled and some do work but others don't.
What seems to be the problem in my case is that the param value strings are being corrupted if they contain special characters (like <, >, etc) and I am guessing that a filter is being applied too aggressively. I have reported this as a bug but perhaps I am missing something.
This is a major issue for me as I have a large number of WebCT quiz questions in which I have been using WebEq to display mathml and I need to be able to import them easily if I am going to try working with Moodle.
