Paypal - how do I set it so they pay for each individual course?

I think my system is not set up properly...I have students take 3 courses, but it seems they pay only for one. What could I have done wrong?

What are your settings for each course? Do you have the paypal plugin as an enrolment method in each course and is self enrolment disabled?
