Yes, I'm having the same issue. Rather than hacking away at the core, I'm looking into extending the assign plugin with a new submission type. By doing this I can allow either have a file picker that will work with the repository or bypass the repository all together and implement something of my own. I've got some ideas but I've never done an assignment plugin so we'll see how it goes.
