I have created a new course in Topics format. I have uploaded all coursework in HTML format, however when I go to update something, spaces and carriage returns are removed and replaced with '
'. Because of this, none of the java is working and I have to re-enter all the code whenever I update anything.
I have tried copying the coursework from Word, text editors and even html editors but I still get the 
 characters everywhere.
Hi Joel,
It is not quite clear what you are doing on your Moodle site. Are you actually preparing your Lesson activity pages in HTML format and then pasting those HTML pages into Lesson pages?
Or maybe your question is not related to the Moodle Lesson activity at all?
If you posted some samples of your HTML "coursework" then we might examine them. Otherwise I do not see how we can help.
Which version of Moodle are you using?

Im sorry if I am confusing, I am very new to this...
So I created a new course, then add a Resource 'Compose a Webpage'. I compose the webpage as HTML, save it but when I go back I see this;

Just what I thought. Your problem is not related with what is called a "Lesson" activity in Moodle. I suggest you re-post to the General Problems forum.
But please to be more precise when you describe your problem in your next post there.
In your original post you said "I have uploaded all coursework in HTML format" but now you say that you "compose a webpage as HTML". These are two different ways of doing things, so it is confusing. It would really help if you could say exactly what you are doing.
