The problem you have is that you have taken a fixed width theme and made it fluid at 90% width - that in itself is fine, but the background for the custom menu is actually part of the header graphic image and remains fixed.
I would suggest the best way around this is to fix the width of the custom menu back to the 960px so that it matches the 'gap' for it on the graphic.
add the width:960px;margin:auto; rules to the #custommenu in sl.css and that should work I think.
