Meta courses is a great idea. I was wondering, if there are any collaborative activities included in your course (e.g. forums) would you like the classes to all join the same forum? If not, working with separate groups may be a good idea. That way the classes will all do the same course with their own teacher, but not see the work/forum posts of the other classes.
