I'm looking to create a repository at course level. However in my course administration menu I can't find the menu item?

It means that you have not allowed them to be added on the course level.
Assuming that you have created repositories for the installation, please go to Settings > Site Administration > Repositories > manage Repositories. Review Settings for each one. The Allow users to add a repository instance into the course needs to be checked
