Here's a possible solution to the tooltip vs. pop-up issue.
How about a selectable short definition field? Ideally the field could be selected at any level: site, category, course, glossary, individual entry, although glossary and entry level would probably suffice. If the field is filled and selected, a simple mouseover displays a pop-up with the short definition. There could be a more link for longer definitions if available.
