Hi Rafal,
Are you saying that you go to Settings in gradebook and "Grade display type" is set to Real there, but the Course Total is still showing as a percentage?
Go to Categories and Items then, click Edit near Course Total and review "Grade Display type" there. Most probably it is defined on the level of the column.
