I believe you could solve your problem using calculations (formulas) in the gradebook.
In each grade category (math, art & computer science) add a formula which uses the same assignment grade item in it's calculation. You could leave the assignment in it's own category or outside the other 3 categories.
In the course total's calculation use a formula which excludes the assignment grade item (as it will already be included and split up in your 3 categories).
