We recently upgraded to 1.9 from 1.8 and everything except gradebook seems to function correctly. We had 1.8 with I believe gradebook + to make editing easier, but once we upgraded the results have been well horrible we have missing grades, extra columns, and the totals don't calculate. Could it have been because of the gradebook addon?

Yes, the + grade add-on wasn't part of the upgrade path to 1.9. So what gets left behind are the weighted categories, etc.. Luckily, all of those features are standardized and developed more in 1.9. Your teachers, though, will need to apply their grading ideas to the new format. Some training for them on this unfamiliar element would be helpful, too.
