Is there a setting I have missed in 1.9 gradebook to calculate the averages of ALL grades?
I have not found where you set the weighting for the categories yet, so this may be the root of the problem.
I know where that was in 1.6, but no more.
Any help?

To set up weighted grades, I would suggest you go through this tutorial:

In addition, there is a link in the grader report to "Show Column Averages" that will show you the mean for each assignment as well as each of the categories and the whole course grade.
