I thought the report module automatically unenrolled the student once the certificate was printed. Am I mistaken? The students are not being unenrolled.

No, sorry--no such thing.
If you want, you can add Unenroll student as a certificate option as a new feature to the Moodle.org tracker and ask people to vote on it. If enough people are interested I will add this.
